Seat tube and down tube just above the bottom bracket. All kinds of torsional and bending stresses. Next would be the joints of the top tube and down tube where they meet the head tube.

Most of the frame breaks I've seen people post on mtbr were either at the head tube where the down tube connects or at the seat tube usually where the suspension connects to, especially on a segmented seat tube.
 
The crown and both ends of the down tube are normally the most stressed, followed by the upper seat stay joints. Front suspension reduces both quite a bit. :| If you get big air 8) or run head on into something solid :shock: the dynamics change somewhat. :mrgreen:
